To sum up:
Users of Navigon and CoPilot have explained, that it's a feature of the software that the first waypoint is replaced by the current position when the routing of a route is initiated. If the first waypoint is not the current position, it is overwritten. Thus there is a feature to duplicate the first position for Navigon and CoPilot routes by writing a waypoint just next to the start position.
In the RouteConverter 1.x series it was position it was possible to en-/disable this with a checkbox before saving. In 2.0 with the new user interface I found no suitable place for the checkbox and disabled the feature. A lot of users complained and I reenabled it with 2.4 and now other users are complaining.
The latest prereleases offer a hidden option configurable by the registry to disable the feature again:
[HKEY_CURRENT_USER\Software\JavaSoft\Prefs\slash\navigation\converter\gui\panels]
"duplicate/First/Position"="false"
